I just got started using GameEx and wow its awesome and it was a breeze to setup compared with what I had been using.

I have read different suggestions on how to sort out games, and I was curious which route to take. I have a full set and obviously don't want to scroll through all of them to find the game I want to play. I thought about just using the favorites, and I also seen where people said to just create a custom rom folder for just gameex that contains only the games I want to play.

So what's the recommended way to do this? What works best? Are there other alternatives?

Welcome! It might help to know "a full set of what" to which you are referring. What kind of rig are you using with GameEx (i.e., arcade cab, HTPC, desktop, etc.)? What are your preferences in more detail?

Personally, I use Favorites as my "go to" for those that I like or prefer. For my MAME setup as an example, I will be purging those ROMs that do not work or belong in what I consider a classic arcade setting, such as fruit machines and pinball.

Since I have a keyboard attached, I have the Search feature to utilize. It can be used with a game pad, control panel, and touch screen as well.
