This is more of a bug report.

When configuring AAE as an alternative to MAME, when MAME launches one of these games, BattleZone for example, it does not process the Launch Before or Launch After scripts as configured in the Advanced Emulator Settings.  I use these scripts to change the primary display so AAE can use my secondary monitor in an arcade cabinet.

If I select the same game through the GameEx menu for Emulators, it processes the scripts fine and works as intended.

Please attach copies of your gameex.ini and log.txt files when reporting an issue/bug. Thanks! Be aware that the integrated AAE may not support launching to a second monitor which means that your bug may actually be a limitation in the program and be an enhancement request to change the programmed functionality. Generally, a bug is an error in a program in that it does not function as designed.

Files attached.

Correct, it is a limitation that the program wants to run on the primary monitor, that's what the scripts do.  They change the primary monitor, and as I mentioned, when I launch the AAE emulator from the menu, it works correctly, so the scripts are correct and the program does understand what to do.  It just doesn't do it when it replaces MAME as the launcher using the option I mention above.

The AAE integration it is set to one display and does not have Launch Before or Launch After options. This would require an enhancement to expand the feature. Please submit an Enhancement Request here:

Otherwise, you will need to continue using one of the emulator slots as you have already noted to support output to a second monitor using your Launch Before/After scripts.
