Tried finding an answer for this on my own, couldn't find anything definite, and I can understand why this wouldn't be a feature...

What I'd like is to have GameEx launch MAME (and possibly other emulators) but also work as a front-end for other native software.

More about my specific use case:

I built a couple arcade cabinets.  One for a small business, one for my niece and nephew to use at home.  Both are currently running MAME via a Raspberry Pi using RetroPi, loaded with a few child-friendly games.

I'm also an indie game developer and want to try my hand at making some coin-op arcade titles and putting them into arcade cabinets.  I have a spare Mac Mini which I'll run these games on, as my games are too demanding for a Raspberry Pi.

So, I'm trying to mix these both together.

I'd like it if I could use GameEx as a launcher that will be able to select both an Arcade ROM of Pac-Man, and also my custom-made Unity3d application that runs under MacOS (or Windows).

Is that doable?

So long as your programs allow for command line support, you can run about anything using the available Emulator slots.
