I hadn't realized it before reading this post, but it looks like the Roms in Folders option is no longer available in the Setup Wizard. As the poster in the linked thread points out, this setting appears in the Setup Wizard guide (you may need to Ctrl-F for the term 'folders')

The guide itself does appear to be a bit out of date though. Has the Roms in Folders option been intentionally removed from the Setup Wizard, or is this merely an oversight?

The feature was implemented in GameEx as scan subfolders. Its a legacy setting that was never implemented in GameEx itself as mentioned. So yes, its intentional. Back in the day it was available in the setup wizard but was not implemented in GameEx so it was removed later.
