I have a little problem i have for example the rom of Xmen, but GameEx only read Xmen for 6 players. Why?

Because that's the parent ROM and in a "clean list", all others would be filtered. You must have either clones off or something. If you want all your games and not just the parent sets you need to turn some filters off in GameEx's ADVANCED MAME CONFIGURATION. In this case if you wanted the 4-player version you would just add xmene.zip to the DO NOT FILTER list. )

Is there a resource or website that shows what the file names of the different versions of games are, so I can add specific versions to my Do Not Filter list (specifically I would probably like to leave both 2-player and 4-player versions so I have choices). Also, is there an easy way to see the difference between the two when looking at the game in GameEx?

I would imagine that you could "google" for No Intro to find the site (I believe no-intro.org) and they should have a list of the different file names. I am not aware of a way that you can differentiate between the games via GameEx other than to edit the static or video snap to reflect the number of players for the version.
