I just did a reinstall of Windows and failed to backup my GameEx folder which means that I have to go through 3000+ games, adding my favorites all over again.

Fortunately, I'm planning on using my other computer (laptop) in my cabinet and in it I have a pretty recent copy of the GameEx folder. But since I've now installed the latest version of GameEx on the "fresh" computer, I can't just overwrite it, can I?

What I want is to get the favorites that are on my Laptop to this computer without messing up ANYTHING else. Possible?

You should be able to copy over the entire GameEx directory then install over the top with the latest version. It should work, but backup first just in case.
