Is it possible to have 2 versions of MAME setup with Game Ex?

I just want two (or 3) MAME setups so that I can have one setup to run games in 800x600, one to run CPS1+2 games in 640x480 and maybee another set up to run in 640x480 with filtering for older games such as "Aliens".

ABSOLUTELY! Check out the file mameemumap.ini in the GameEx directory. This file will allow you to configure different emulators (MAME or not) to run MAME roms. You can do a LOT of things with it, so the possibilities are close to limitless!
