I can't seem to find a clear answer to this one, but for some reason no changes I make to the control panel in the theme editor have any effect.

Yep the custom CP layout hasn't been implemented yet.

What are you trying to do?

Have you checked out Headkaze's CPWizard?

What I'm trying to do is change it to look like my own controls. I checked that program but don't see what it does and how it works. Not that I gave it much time mind you. When playing a MAME game it shows you the controls on a control panel image and it's pretty much useless even being there if it hasn't been implemented.

Lets you create your own control panel, and then will display the panel (in or out of Gameex). Not only does it display an image of the panel you create, it also will display the correct labels for the controls for your panel.

So if you are playing a game, and you show the control panel, it will put a game specific label next to the appropriate control. For example, if your playing Asteroids, it will display Left, Right, Hyperspace, Thrust, Fire next to the corresponding buttons on your panel. This way, users know exactly which controls to use, and what they do for every game.

It's fairly easy to use, (the test for that is that I figured it out ;)) , but if you need help I will help you.

Hint: I took a digital picture of my own control panel, then used it as a background image to line up controls (buttons, joystick, etc.) then just changed the background after I had it all layed out.
