Ok. i just ran into an issue... a few days ago i was going into my favorites in gameEx, and it asked me to upodate my list.. so i said ok. and just now i was going to play killer instinct, i got a whole shit list of games that i dont have,..,,,,,,, TONS! and i cant load any of them... how did this happen?!?=[

Great...

If you are using the EXE as the filter you WILL want to add the uninstall file to the EXCLUDE list... This was it isnt ACCIDENTLY uninstalled.

You can do this by Either selecting it and pressing the DEL key (in gameex of course)

or by typing the name in the exclude list in EMU settings.

If you updated MAME and not the ROMS or vice versa, you might have games that MAME says are not verified and thus will be filtered out. Make sure you are running the same version of MAME as the ROMS you have and everything should be good.
