You just made me realise that this setting isn't in the Setup Wizard. I will have to add this in for Tom's next release.

For now you can run Start->Programs->GameEx->Advanced Configuration. Select Multimedia/HTPC and Startup Video/Dir is the folder to your startup video.

HK is right as ever :D

Also if you want to disable a theme's startup video, open the theme.ini, and delete the line:

StartupVideo=
