I've been using an external HDD to set up my GameEx install - just makes it easier for me to move it between PC's and tinker.

Now I'm nearly ready to install it on the HDD of the PC in the cab, so have installed a clean version of GameEx onto the PC and made sure my directory structure etc is correct - what files/folders do I need to copy across from the external HDD to ensure my config settings are maintained?

I think that if you move everything as is, directory for directory, you should be fine. You will be required to make changes within the emulator(s) and GameEx Configuration to reflect the new drive letter (If external HDD was F, will need to change paths to point to C).

You will want to update to the latest build, then also install the latest build on your new PC. Once that is done copy the Gameex install directory from one pc to the next and overwrite everything. All necessary reg entry's should have been added from the installer. Install your license and you should be good to go. Just double check your paths for your emus.
