I have a similar problem where the startup background is shifted to the right.

Are you running GameEx on a HDTV (1080P) by any chance?

My PC is setup for dual display, where the main display is the HDTV and the secondary display is a 1280 x 1024 LCD PC monitor. The backgronud is centred when GameEx is run on the secondary display.

Is this AniBak by any chance? If you open the Theme.ini for your current theme and change the following

AniBak=false

Does that fix it?

Another way is if you're using the theme editor, go to edit on the top menu bar, then option./ In the options dialog box click settings and uncheck animated backgrounds. This is exactly the same as what HeadKaze is telling you to try, just in a different way.

I do. I use Flash's BlueBalls theme and have no issues.

Stretching and forcing resolutions on a theme that's smaller than your display makes crazy stuff happen, like the selection bars won't always line up, snaps won't go where they're supposed to, etc. Especially if you force GameEx to a way higher resolution.

Maybe that's what's happening on your machine?

The strange thing is that it only happens with the "GameExIsLoading.png", all the other bakgrounds are centred correctly.

I even went to the trouble of making all the backgrounds 1920 x 1080 so that it wouldn't be stretched, but still the loading background shifts to the right!

Anyway, it's not such a big deal (I've gotten use to it)
