You may want to start with this thread and perhaps one of the members there will be able to assist with how to get running via GameEx (command lines, etc.).

Well I already have all the regular Jaguar games set up. I'm just trying to get the CD games set up now. I'll ask on that thread if you think I should.

I think here is fine. Just thought it might be a good launch point for ya is all. Looks like KRC and a few others have used it with success and may be able to lend a hand when they are able to help get you up and running with it,

I didn't even know Virtual Jaguar supported CD which is why I used Project Tempest in my list. I haven't been active lately with that system but even according to Virtual Jaguars website, it only states that CD support coming soon!

Yeah I went to the website and saw that too. But the emulator itself has a CD icon indicating that you can boot the CD drive. But I guess its just there for show. and Project Tempest does not run Atari Jag CD well at all. The sound is horrendous, and I'm not one who plays his games muted.

Yeah probably is just for show. I downloaded and didn't see it had any use just yet. I guess all we'll have to do is wait till it is finally supported.
